I have installed SP2 several times, both on Project Server and Project Professional without any problems.

One was on a new brand Project Server 2010 installation and the process I followed was:

1. Install SharePoint Server 2010 RTM

2. Install Project Server 2010 RTM

3. Install SP2 for SharePoint Server and Project Server

4. Run the SharePoint products and configuration wizard to create the farm and then configure the farm
